Why does boiling water in a sealed container reduce in size?

If you pour 100ml of boiling water into a bottle and seal it, when the water has cooled you will find about 90ml left, even after you have shaken the bottle to get all the condensation back into the main body of water. If your answer is that the water expands when hot and contracts when cooled, then why does water expand when it is frozen?
